This is by design. You should carry an extra player at each position anyway, but in order to solve you're immediate problem you'll simply have to change a player from a different position to be your temporary WR.

True, but there's nothing that says that you have to actually convert the player's actual position. Just move someone to the WR (or whatever) spot on the roster temporarily.

Where this really hurts is kickers. If a real-world placekicker is hurt on Week 13, the team will sign a replacement-level free agent ASAP instead of letting the punter (or worse) have at it. Or go for two a lot!
I'm pretty sure you're wrong about that. As I understand it, the way the sim engine works, putting a non-WR in a WR slot does NOT allow him to play WR. I'm not where I can test this at the moment but I've tried it. You can do that in Baseball Mogul but FM just looks down your roster for the first two WR's in the Pro Set, three in the Trips, etc. The only thing that matters in your offense and defense dialogs is the order your WR's appear.
I have experianced that as well if i remember.
I made a guy notated as a DT to be an end once and the backup end always played the sets, never the dt I set as an end. From what I see have to actually make him an official end.
