This has happened to me twice already. In Play by play mode, once with runners on second and third and once with the bases loaded. The computer team hit a fly ball and tagged up. The dialog said "runner A tagged up and scored. runner B tagged up and moved to third." But it counted two runs scored and no runner on third. I didn't take a screen shot, but will next time.
I'm using windows vista to play.
I haven't installed 13.02 yet, but I haven't seen this issue listed as one that was addressed.
I've seen this as well. It totally surprised me once as I was up a run in the bottom of the ninth and lost to a bases loaded sac fly.

This is a pretty bad bug that totally affects game play
I've encountered this bug as well.
I just had a similar issue. Bases loaded with one out. Fly out to center field.
All 3 runners tagged up, which is strange enough. Berkman disappeared. Two runs were credited in the box score, and both Berkman and Lee were credited with a run, while the recap only recorded one run, as it should. Next batter came up with a runner on 2nd base (Pence) and a score of 11-3 (as you can see from above, the recap had the correct score of 10).Code:1 1-2 Pedro Feliz flied out to center. 3 9
Carlos Lee tagged up and scored. 3 10
Lance Berkman tagged up and reached third. 3 10
Hunter Pence tagged up and reached second. 3 10
